Something I've noticed over my years of NES... similarities in levels. How many games can you name that have sewers in them? What about waterfalls? What about Joe Eye-ball (any little monster with one eye)? There are alot of different games that implement the same settings, and very few with absolutely original content as a whole. Battletoads... now that was original background.
Sewers:
Bad Dudes
TMNT (but that goes with the territory)
Werewolf
Waterfalls:
Ninja GaiDen II
Contra
Zelda
Joe Eyeball:
So many games!
Any others to add? I left off a gillion!
Some more...

And one more cliche'...
ON TOP OF A MOVING TRAIN LEVEL:
Bad Dudes
Cowboy Kid
Ninja Gaiden II
Strider
The Mafat Conspiracy
Vice: Project Doom
I'm sure there's some I missed.
More sewers:
Fester's Quest
^The King god of sewer games, right there.
From what I remember, the original Zelda also had Joe Eyeball.
Yet, another cliche' to add..
The heroes are twins, as opposed to being the same sprite with an altered color pattern:
Bad Dudes
Double Dragon 1, 2, & 3
Contra
Super C
TMNT 1, 2, & 3
Bubble Bobble
Rush n' Attack
N.A.R.C.
Super Mario Bros. 1
Super Mario Bros. 3 also falls victim to pallete swaps, it has waterfalls, and eyeball like creatures in the sky worlds..
uh the Contra guys weren't twins
Just some games that come to mind of the top of my head.
SEWERS:
