I am wondering if there is a emulator that will work on my pc for Virtualboy and its games? I am not trying to use my cartrages with my pc. I have found emulators but it seems they are for developing software perhaps? Just wondering

All virtual boy emulators play the actual "vb" games (roms). But sometimes the emulators are used for independent development.
About a year ago, I saw one that emulated in color, and you put this thing on your moniter that had the eyeshade at the end of it. And it emulated with programs, not actual carts
You're probably thinking of either Red Dragon or Reality Boy. These emulators allowed you to purchase stuff such as 3D glasses, and it would use them to fake the 3D image (albeit not entire in red...)

Yes, that was one of the devices supported by Red Dragon/Reality Boy.

More importantly, is there one with red/blue or red/green colourization for use with 3d glasses? 'Cos that would be the uber-spiff.

what about an emulater that supports the newer types of 3d glasses that are just black in the frames (nightmare before christmas 3D)
If its possible to make a PC monitor display an image compartible with those glasses (haven't seen it yet so I don't know what glasses you're talking about), then it'll possibly be added to the emulators in future versions.
