I for one disbelieve that the X actually originated from SR388 as I'd think a species that reproduced that fast would of completely taken over the planet rather than almost @.@
Second theory, Metroid Prime is an X O.O!
Yeah I know it says Metroid Fusion was the first time Samus knowingly fought the X, but doesnt mean she did without know it! The chozo also refered the the X as the worm, despite they creating the metroids, they didnt know what the Metroid Prime (named by the space pirates) was!
Also lets look at it like this. At the end of MP1, Metroid prime looked unlike any metroid before once in its true form, but it looked strangely like a core-x... Also it absorbed Samus's Phazon suit (like how the X absorbed samus's power suit, why it wasn't able to fully enter samus coudl easily be the high levels of phazon radiation.)

Metroid Prime, the Ing, and possibly Gorea are all the same species, originating from the Phazon planet.
The Ing were not created due to the comet impact on Aether; They were on the comet, and were sent to Dark Aether due to the impact.
The Federation is up to some bad ****, and are smart enough to not keep all the Metroids in the breeding program in the same place.
The Chozos built two power suits - one for Samus, and one for Houston, the one with the blue power suit. Honostly, who made this comic?

I am beginning to agree with the theory that the storyline behind Metroid Fusion was set up by the Federation. The Feds wanted to speed up their Metroid breeding process, and found the perfect opertunity in the X- a natural source of energy that the Metroids could naturally absorb. In order to prevent the X from destroying the Metroids before they had finished the breeding program, Samus was sent. While she was destroying the most powerful X parasites, she was also spreading the weaker X throughout the station- creating the perfect environment for the Metroids- however, she didn't realize this. The reason they didn't give Samus the Ice Beam was to prevent her from being able to destroy the Metroids, not that it didn't work with her current suit. However, the Feds were not able to contain the X indefinitely.
Eventually, the SA-X broke into the Restricted Lab, and began to attack the Metroids. In a last ditch effort to save the Metroids, Adam released the Omega Metroid, before Samus jettisoned the Restricted Lab. Now that their last shot at a creating a successful Metroid breeding program was on the loose, it was necessary to stall the X for as long as possible. The Federation soldiers needed to capture the SA-X for two reasons- to prevent Samus from possibly getting the Ice Beam, to divert attention from the SA-X, and to prevent any chance that the SA-X would destroy the Omega Metroid. Adam, however, realized that the Federation was doomed. There was no possible way they could keep the Omega Metroid alive- sooner or later, the SA-X would overpower the station, killing the Metroid, and wiping out all of their efforts. Adam knew that there was one way to try and get some benefit for their efforts- try and bring a group of dormant X-parasites to another location, where they could be extracted and applied to another batch of Metroids. He had already thought of the perfect means of doing so- Samus. The enormous amount of X parasites that Samus had absorbed was more than enough for their needs, and Adam knew this. Hence, Adam chose Samus over the station, he ordered Samus to blow it up, and you know the rest.
